I will click on the second missing shoe on the balcony and click on either the shoe or take all? Both will result with the shoe disappearing but not going into my inventory.

Did you start over and rolled a new character build by any chance?

Reportedly it can happen that some of the decisions, rolls and checks don't get wiped properly and get carried over into a new game if you don't exit and restart completely beforehand.
In some cases this somehow prevents one or both of the shoes (other items as well) from appearing in the inventory despite having them picked up.
