Thank you very much OP. I have never particularly cared about graphics, but after modding System Shock 2 by way of your post, it just looks brilliant. And to comment on the audio, SHMUP is fantastic! Now I am absolutely looking forward to my first full playthrough of this game.

gamesys mod should have the lowest priority. the rest does not matter much, as there are no conflicts as far as I can see.

SHMUP has a very good alternative (some say it's better) and it's called SS2 Vintage Song Remake v1.0. It is included in SS2 Newbie Modding Guide on systemshock.org, while SHMUP is NOT. https://www.systemshock.org/index.php?topic=6849.0.

System Shock 2 is really nice, thanks to voodoo47 about the nice mod guide. This game reminds me of Deus Ex in a very nice way. I have a suggestion about one mod that could be included in the mod guide and please hardcore players don't jump at me for my suggestion. I am talking about the Zygoptera Ultimate Spawn Mod which controls enemy attack waves: https://www.systemshock.org/index.php?topic=81.0
I know almost all veteran players hate this mod with a passion, but many novice people will probably give up on the game, when they face the constant respawn of enemies right next to them. I think the game sometimes bugs to the point when enemies reappear way too much, so the player gets smashed in the beginning, when all they have is a wrench. So with this mod you could get a chance to enjoy the game with no respawning or you can make it more tolerable. You could even increase the respawn of enemies if you think it's not enough of a challenge in the vanilla game. Many choices in one mod and the game will probably attract more players with the new situation which is more similar to other games. No other gameplay changes appear, the only change is that enemies do not swarm you to death if you explore an area for longer or they could be more or less in number, hunting you down all the time, it is up to you. I hope that someone will enjoy the mod as they see fit if it doesn't appear in the list.
It's better to start a new game if you are going to use it, bugs are reported if you don't do so, have fun!

the random respawning is very mild, intended to keep the players at their toes, and it's doing a very good job. this is an essential game mechanics, and the game will suffer should you attempt to remove it. a mod that does that might be great for certain players, but definitely is not something you would place on the recommended list.
people who complain about respawning are usually those who are trying to fight off attackers spawned by triggered security alarms - if you can't figure out that's the one thing you are NOT supposed to do, then you are probably not playing the right game (I did see one LP where the player took 4 decks to figure the alarms out, it was indeed painful to watch).
in SS2, the rule of thumb is - if you are dying a lot, you're doing it wrong.

Hello to everybody, and sorry in advance if I raise a question already answered here or elsewhere but after many hours spend reading online on GoG.com and in the systemshock.org forum I still find myself struggling to make the mod works in my GOG SShock2 installation.
I've faithfully runned the installer downloaded from GOG (setup_system_shock2_2.1.0.19) and the associated universal update (patch_system_shock2_2.1.1.20). At this point I followed the instruction here (https://www.systemshock.org/index.php?topic=4141) and downloaded and run the SS2Tool v5.3.
So far so good.
Now, the million dollar question: I see I have a DMM folder, in which I'm supposed to unpack the mods.
What do I do?
1) unpack each mod, in the right order, overwriting files, directly in the DMM folder and then launch sshock2.exe...
or
2) unpack each mod, in his own parent folder inside the DMM folder, and use the SS2 Blue Mod Manager to correctly sort out and activate each mod?
I'm confused because I met contradicting instructions here:

To tell you the whole story I first tried with the "do it by hand" method on a fresh new GOG installation and it didn't work (game started and ran but textures were not updated, i.e. I installed SHMUP and didn't see the telephone keybord turn blue... Moreover my mouse input lagged a bit) and then cleared the DDM folder, and tried again with the "use the Blue Manager" method: same result.
I disintalled everything.
Reinstalled the game, re-ran the "Universal updater" supplied by GOG and played the game for awhile. Mouse input no longer lagged, everything was fine. Today I re-downloaded the SS2Tool v5.3 and applied it.
Now I'm in process to launch the game and see how it behaves (especially if the mouse input lagging shows up again) but still I'm afraid to try out mods (I'm exclusevly intrested in graphic updates) and ruin my installation again....
UPDATE: the game updated with the SS2Tool v5.3 seems to run fine except for a small lag (looks like is a frame rate thing, not just a mouse lag as prevoiusly stated). Could be that my laptop is not good enough for running the whole new things... an Asus with a CoreDuo @ 2.10 GHz, 4.00 GB RAM, Windows 7 32 bit, nVidia GeForce GM.
But without some new heavier graphics content I supposed that after the application of the SSTool v5.3 I wasn't supposed to experience a framerate drop... I'm a bit lost now.

it's number 2, each mod must have its own folder inside the BMM folder, then you activate them with BMM as needed.
there has been rapid development in the last months so things change quite often, if you want the latest info/guides you should always check systemschock.org (and its fix/mod guides). pretty much everything you find elsewhere is outdated (unless it has been updated VERY recently), be it guides, mod versions, or modpacks.
as for the framerate drops, try to reapply the tool and make sure to deselect the advanced bloom effects.

EDIT:
In the end I was able to run the mods as expained by voodoo47, and I solved my framerate issue by disabling bloom effects completley (I set the variable post_process at 0 in the cam_ext.cfg file)
