Actually, even without an auto-clicker, such games are still meant to be played AFK.
For example, in Cookie Clicker, you quickly get buildings that will generate cookies for you without you having to click, and it doesn't take long for that to be much better than clicking the cookie yourself, making clicking the cookie pointless unless you get something like a Click Frenzy from a golden cookie.

Granted, except that some of those "serious" books are filled with nonsense and misinformation, so it doesn't help the situation.
I wish for Progress Quest to get a sequel.
