I really liked doing the actual detective work in Arkham Knight.
Witcher 3, Finding Ciri.
Why Sydney kidnapped Joshua in Vagrant Story, arguably the best story ever told in a video game, and a serious contender for the title of the best video game ever.

I had the most fun recently trying to figure out the mystery behind the stuff with Alan wake and the the whole legend of the lake and all that surrounding it, each sort of piece with the game drawing you in further so you want to know more and more.
Solving the gritty, hard-boiled case of family murder in Max Payne. Its winter noir setting always comes to mind when I walk in the city at night during snowfall (often repeating the comic cutscene monologue in my head using Max voice, but don't tell anyone).

Of more traditional genre I really like Indigo: Fahrenheit Prophecy. Probably my favorite all-time adventure. Ahead of its time regarding gameplay and really well done plot narrative (the French are masters of story telling). I even liked quick-time events at the time but as I got older I see how they could have also gone away with that.

Then there is Syberia 1 & 2 (was there even crime involved?) and I could go on forever, hehe.

Playing the original Police Quest as a kid. Helped solidfy my interest in law enforcement and now I work in the field. Who knew pursuing the Death Angel would turn out to have such an impact? Worth it!

I think every monster in the Witcher 3 was a really good crime case. Mourntart really drove that home for me.
Thinking of the RPGs I've played, I've probably created more criminal cases than I've solved...

One that I did solve though was the murders in the Bridge District in Baldurs Gate 2! Funny enough, the way to save the most people is to keep local law enforcement OUT of it.
Wasteland 2, the who-killed-Ace quest that sets off the whole shebang. Angela Deth's reaction to the discovery is seared into my brain.
