Oh the old "which is better? Baulders Gate 2 or Planescape Torment?" Question! One of those IE gems anyways!
If you go by total number of hours spent on the game, it would be Neverwinter Nights by a huge margin. But if you're asking overall favorite for story/RPG-ness, then I guess it would be Baldur's Gate (close call between that and Planescape:Torment). For sheer dungeon crawling RPG-style tactical fun it would have to be Icewind Dale.

I'd say , for nostalgia factors alone, but since some people don't even see it as an RPG, I'd go with... [url=http://www.gog.com/game/planescape_torment]Planescape: Torment, I guess? I only played it when I joined GOG, but so far I'm loving it -- and postponing finishing it, since I don't want the experience to end. Lol!

I really love Nox, but, yeah, it's a somewhat light experience, and I'm guessing "hardcore" RPG gamers don't even think of it as an RPG.

I don't know if i could pick one since there are several rpg games on gog.com that are so great i regularly come back to them.

Picking Fallout or Arcanum would do but the game i played over and over the most would be System Shock 2

At least your brain didn’t fizzle trying to decide on the one. :)

Whilst I could easily say that my answer would not be, all of them, in choosing a favorite, for RPGs or cheese... I applaud your effort to restrict your response to those chosen few, including IWD, BG1 and Jade Empire among them, which would have been among my choices.
That is indeed a tough one.

Probably Arcanum, as much as I hate leaving Planescape: Torment, Baldur's Gate I/II, Fallout I/II, System Shock 2, and childhood faves Betrayal at Krondor & Ultima VII behind first place.

But Arcanum was just such an inventive, richly layered steampunk world with an engaging story, a lot of non-linear freedom, crisp writing, enthralling soundtrack, unique aesthetic that I have to give it top props. It had problems with the combat system and tech/magic balance but I don't hold that against the greater game.

However, if Vampire the Masquerade: Bloodlines ever hits the digital shelves it'd have a serious contender for the throne. Makes sense, being another Troika title.

Games that might fight with Arcanum if they ever (doubt it) come here, Phantasie III, Albion, BloodWych, Amberstar, Drakkhen, Hillsfar, Star Command, Captive, Hard Nova, Shadowlands, Xenomorph.
I should admit I now own what I consider every single classic isometric RPGs for Windows Starting with Diablo 1 and ending with Sacred Gold and I will list what I have played:

Diablo (Beat it, and it was OK)
Fallout (Beat it and loved it)
Fallout 2 (Not yet and it was too hard and trying to beat it on the skin of my teeth)
Baldur's Gate (Beat it, and liked it but not aged well in some areas)
Planescape:Torment (Barely played it, but not giving up on it)
Nox (Just purchased)
Diablo II (Beat it and it was ok but a tad repetitive)
Baldur's Gate II (Never went far)
Icewind Dale (Have not played it)
Arcanum: Of Steamworks and Magick Obscura (Have not played it, but I have high expectations)
Divine Divinity (Have not played it)
Icewind Dale II (Have not played it)
Temple of Elemental Evil (Have not played it, but worried about the technical aspects of the game)
Beyond Divinity (Have not played it)
Heretic Kingdoms: The Inquisition (Just Purchased)
Sacred (Just Purchased)
