My favorite trilogy is probably the original Star Wars (not the special editions). It's not an uncommon choice, but the SW movies are probably one of my lifelong loves. Special nod goes to the Gabriel Knight trilogy of adventure games.

Well my favorite trilogy is The Kingkiller's Chronicles by Patrick Rothfuss, even though the third book is still being written.

My favorite trilogies would be the Foundation series (originally it was a trilogy, Asimov added the fourth and fifth book much later), Lord of the Rings (the books, not the movies), the original Star Wars films, the Matrix movies (although the first installment is the best of the three), the three classic Indiana Jones films (I refuse to accept the fourth one as part of Indy' canon :D)... and I'm sure I'm forgetting many more, my memory is atrocious. :D
And if Dune, Dune 2 and Emperor: Battle for Dune could be considered as a trilogy, I'd add them to the mix. ;)

Anno 1602, Anno 1503, Anno 1701.
Not a favorite trilogy per se, but I pick this one cause as a trilogy, it's game design evolved in the same direction.
P.S. Yeah, I know there is also Anno 1404 and Anno 2070. But their game design went in a somewhat different direction. I consider Anno 1701 to be the last real Anno game.
