They do, but only for a few select elements, such as keys or some objects in the environment, like the tombstones in Blood.
All the enemies and weapon graphics on the HUD are still 2D.
I still sometimes go back and play Wolf3D, Blake Stone, and Hexen.

Alien Trilogy was pretty good too. It had a nice atmospheric CD audio soundtrack. Like in Isle of the Dead, there was an FMV sequence for each way you could die. It felt a bit stale at some point, but it had pretty good production value and the setting is pretty far from your average scifi shooter.

What is common with those? Only that they happen to use sprites for (many) characters and objects?

Even the 3D engine is quite different between those, e.g. System Shock 1 uses a true 3D engine for the environment, allowing you to watch up and down, bridges etc., something that isn't really possible in e.g. Doom or Duke3D i think.

From those you mentioned, I'd definitely pick System Shock.

The second place goes to Magic Carpet, in case it counts. Hey it uses sprites, and you shoot at it in a first person view!
