And these updates haven't been picked up by the update thread?
There are some 10--15% of the games that never seem to get a flag.

Not everything that has been updated makes it into the update thread which is maintained manually, so I would not use that as an indicator.

The OP is right however.

I checked the claim of the OP with Northgard
According to gogdb it has been updated on 2022-09-22. But my games list does not show the "updated" flag.
The latest offline installers I used using gogrepo are from 2022-09-16
I let gogrepo run a check for updated game files, it did not detect northgard.
So I forced an update of northgard and redownloaded it

Conclusion: A new offline installer version is indeed available, but was not flagged.

I can't even remember how it was when they "worked".

Which were the two games that had a permanent update-notification (it just didn't go away). The Witcher (1 or 2)? And which one was the other?
I think that was the beginning of the end. Before, it was like "Hey, Judas! You guys forgot the update flag on this game." But from that point on things broke faster than GOG could look into fixing them. Or maybe it even was GOG's "fixing" that gave the death blow to the update notification system?!

Heh, gogrepo didn't see the update either. I had to manually update the game data.

Ah, it's because you use the option that relies on the flags.
I only do the full update (like 3-4 times a year)

Ah, forced updated ... that's also an option. I have about 1800 games on GOG and try to stay on track, so not all too much has to be downloaded at once.

I also don't keep them in the original download folder, but move them sometimes to shared folders (and correctly named ones, "Jedi Knight" has the ID "star_wars_republic_commando_copy3", while Mysteries of the Sith has the id "star_wars_jedi_knight_dark_forces_ii_copy3")

Of course that can be a bit annoying when it comes to games like Northgard,Stellaris or AI War 2 which sometimes get updates every few days, but it's the better option than to download all at once.
dV: Rings of Saturn has been very reliably getting "updated" flags for each of its (nearly weekly) updates. The last two (from yesterday and today) both lack this flag. If it wasn't for the developer posting in the forum, I wouldn't know there'd been an update.
So yes, this is broken. Again.
I just got the update flag for Northgard.
Blue dots for ΔV: Rings of Saturn have now also shown up.
