Source ports like D2X-XL and DXX Rebirth support it, but they view the triggers as an axis and won't let me use them to shoot. Another option is to use xpadder to translate keyboard and mouse to the xbox controller. It not perfect, but better than the native controller support in my opinion.
I use Logitech F710 and found this setup to be quite comfortable:
(using Rebirth for 1&2, 3 works normally, gamepad in directinput mode so the triggers are buttons)
(basically more or less console Call of Duty setup)

left stick - movement front/back strafe left/right (as axis)
right stick - looking up/down/left/right (as axis)
left stick press - afterburner
right stick press - headlight

right trigger - shoot primary
right button - shoot secondary
left trigger - shoot flare
left button - shoot mine (use inv item in D3)

dpad up - energy converter (cycle inventory in D3)
dpad down - back view
dpad left/right - bank left/right

A - slide up (jump)
B - slide down (crouch)
X - cycle secondary
Y - cycle primary

back - map
start - menu

This leaves some things on the keyboard like guidebot commands in D3, but I think this works quite well for the usual gameplay.
