So in the starting town there are guild halls for 3 of the basic classes (warrior, priest, wizard) but the one for rogues (guild of shadows) is nowhere to be found. Am I just blatantly missing the village building for it, or do I have to get to another town that has this option?

Continue with the game as normal, you need to get to the next town for a Rogue Guild. If you need lockpick, etc. sooner, Barbarians can do these things, though a Rogue-based class will always have a slightly higher chance.

The 4th guild you will find when you get to Ishad N'Ha. It's called the "Pawn Shop" and your Rogue created in Valeia can join.
