They are located in game directory, they have the same name as the save ingame, with extension ".SAV".
Ok, answered my own question. With a default install from GOG.com (on 64bit Windows 7) the saves are located in:

"C:/Users/YOURUSERNAME/AppData/Local/VirtualStore/Program Files (x86)/GOG.com/Wing Commander Privateer/"

There you go, for anyone trying to transfer save games across systems.

Interesting ... i have folder "C:/Users/YOURUSERNAME/AppData/Local/VirtualStore/" empty, my saves are located in game directory - in "C:/Program Files (x86)/GOG.com/Wing Commander Privateer/".

Did copying the save work for you? because it didn't work for me.

VirtualStore is not used if you have disabled User Account Control, run the game as an administrator, or edited folder security permissions. You must have done one or more of these things.

Are you sure you are restoring it to the place where the game is looking? The correct folder is different on XP or if you have made adjustments that override VirtualStore redirection (as I mentioned earlier in this post).

If you aren't sure where the game is looking you can start the game and making a new save, then find where that save was saved to and put your existing saves in that location (erasing this temporary save in the process if so desired).
Is it possible to use the WC saves on WC II because the path is too long to be written when willing to transfer the saves?

Yes, it is possible. When you're done WC and want to transfer your pilot, a quick way is to just copy the WC directory to the WC2 directory (i.e. copy it to wherever the WC2.exe is).

Start a new game in WC2, and transfer a pilot.
When the game asks for a path, it will be: C:\WC\GAMEDAT

(This is the path in emulated DOS - not the actual path on your drive.)

It will then list all the savegames found, and ask you to pick one.
