I realize this is an old post but in case anyone is having any problems.

I couldn't get JoyToKey to work in Wing Commander 4 at first. But the important thing is to
run both JoyToKey and Wing Commander as administrator. I also ran joy to key in compatibility mode for windows xp.

This applies to any game; programs can't interact with a program running as an administrator unless also running as an administrator.

Compatibility mode wouldn't matter, it's the administrative elevation that is important.
