After installing I noticed it installed a few different shortcuts, including one called legacy, does this mean multiple versions of the game are installed?

I assume Legacy is the vanilla game without the unofficial patch?

Yes, legacy is the unpatched game, but as the UP installed into a subfolder, you only have one game installed.
