It isn't marked on the map as far as I can see, but I am wondering if it's just intended to be a bit more difficult to find or if the NPC gave me bad info? I was told by the lighthouse guy in Britain to find some gems and that the emerald gem, which I now have and polished, should be installed in the Moonglow lighthouse.

each gem goes to a specific lighthouse. the guy in Britain should have told you which was which.

the emerald goes to moonglow
the sapphire goes to trinsic
and the ruby goes to bucs den

the moonglow lighthouse is right next to the dock. you can't miss it.

you should see them on your map though. i don't know why you don't have them.

wait.....are you sure you have the actual lighthouse gems? regular gems won't work.

the ruby is in a shipwreck in Trinsic so you shouldn't have that one yet.

I was able to install the polished emerald so I had the right gem apparently.

Nope don't have that. Does the game expect you to just randomly stumble across this crate with the sapphire or is there a clue at some point? I actually did go exploring back there very early in the game (before even getting the lighthouse quest) the but never ran into it

I don't remember getting any special clues as far as where the gems were. I literally stumbled upon the sapphire by chance before I knew about the lighthouse quest. It's not a critical part of the game so if you don't finish it there won't be any sort of penalty or plotstopper.
