I just purchased a deed for a skiff from the shipwright but, can't figure out how to get the actual skiff using the deed.

There should be some small boats by the pier. Before buying them, trying to use one or take one would give you a message about not having a deed, but once you've payed, one of them will be available to use or take.

Just be aware that skills are heavy!

Thank you so much! I found the pier and it was in exactly the same place as it had been in Ultima V. I felt kind of dumb for not realizing that.
