I see there is a bit of an update with a bit more gameplay so thought I would take a look. Except since I last played I have reinstalled Windows and of course GOG and it looks like I need to play the full game again unless I am missing something?

So yes, if you didn't back up your user/app data under %appdata%, your save game is lost.

I know this post is two years old, but I had the same missing Saves issue with Trine 3, so hoping to help some other unfortunate soul.

If you use steam, the saved games are in this folder:
C:\Program Files (x86)\Steam\userdata\[YOUR ACCOUNT ID]\35700\remote (in Windows)

For me - my saved games WERE still there, but the Trine game wasn't recognizing it.

My solution was: Right click the game in Steam, Properties, Local Files, Verify Integrity
The verification said there was missing files and it repaired them!
Bam, my issue was fixed.
