I know you can go back to play individual levels but can you do it in order to get pickups you missed? What I mean, if you miss one, go back later and get it, will it add that to your tally?

Yes, any pickups you didn't get (experience, secrets, etc) will be present (ones you already got will not be present) and getting them will be added to your total.
