While I'm playing she will just freeze then the only way to unfreeze her is to hit the jump button. It keeps reverting to keyboard until I press a controller button. I know this because when I go into configure controller it will show controller buttons for icons, then after 10-30 seconds it will change to keyboard button icons until I press the controller button

It somehow seems that your Keyboard is giving out some signal and switches the controls back to it because of it.
Maybe you can turn it off?

I only see this behaviour when pressing F3 to get into the Screenshot Mode, normally i play the Remaster with the controller.

My keyboard isn't on. I sit on my couch and use only a controller when gaming.

Has your Keyboard its own USB Dongle?
If yes, try unpluging it and see if it repeats this Behaviour, maybe it is the Dongle trying to reconect or geting some wrong Signal from somewhere.
