I'm installing Thief 2 for the first time and am wondering what mods are recommended now (with new installers and everything).
What would you recommend? And in what order (I've installed the main game and the universal update)?

You're in for a fun ride :) The only mod I would recommend is Tafferpatcher, which luckily enough was just updated today! You can get it here (I can verify that the Google Docs mirror is safe, and I expect the others are as well).

Other than that, the only other tool you will might want is FMSelect to play fan missions, but that's bundled with Tafferpatcher. Some of the fan missions are even better than the campaign, hard as it is to believe. There's even an unofficial expansion campaign with a different character and story—it's excellent.

Some of my favorite fan missions:
—Calendra's Legacy
—A Night in Rocksbourg (1, 2 & 3)
—COSAS Mission X

This list hasn't been updated in a while, but it has a lot of the "classic" player-made fan missions on it.

Let me know if you run into any installation issues for Tafferpatcher or DarkLoader, I know they can sometimes be tricky to get running. If you decide to install T2X, make sure you follow the instructions at the bottom of the first post here.

It's no joke to say that there are literally thousands of fan missions out there, of which several hundred are high quality stuff. You'll be astonished at how advanced current fan missions look compared to the original game. The original game featured massive levels, but fan missions are usually even larger. I've gotten hundreds and hundreds of hours out of the mods. I'd recommend some FMS here:

Classic Heist missions:
-Rowena's curse
-Ominous Bequest (get the gold versions)

Massive levels:
-The Art of Thievery
-Lord Alan's Factory

Smaller adventures:
-The Tower, by Lady Rowena
-Heist Society
-Resonance

City Missions:
-The Seven Sisters
-Broken Triad
-Endless Rain
-Exile

Graphical Wonders:
-Night in Rocksbourg series
-Seven Shades of Mercury
-Finals at the Academy
-King's Story (note: I do not like the gameplay of this one)

Spooky:
-Eclipsed
-The Drymian Codex
-Mortuos Liber
-Rose Cottage
-Death's Turbid Veil

Campaigns:
-The Black Frog
-Thief2x
-Bathory- The Campaign

That's a good list of FMs. Let me add a few more.

The Circle of Stone and Shadow 1 and 2: Gathering at the Inn is a fun little mission, but its sequel (Mission X) is a masterpiece of complexity and scale. Beware of its difficulty though. There was meant to be a 3rd Mission, but it was never finished.

Classic TDP-inspired City Missions in the vein of 'Endless Rain':
Bad Debts
Disorientation
Shadow Politics
Between these dark walls
(The last 2 are for Thief 1, not 2)

Fables of The Penitent Thief: far from your typical Thief Mission and great if you want something more lighthearted.

The Greyfeather Gems 1 + 2: 1st one is a good, normal city mission but 2nd is an amazing FM set in an abandoned town. A bit like The Haunted Cathedral but without the undead. Another unfinished series :(

The Seventh Crystal: Mansion mission with a twist (which is a whole sub-genre of FMs). Yet another cliff-hanger ending with no follow up, sadly.

The Inverted Manse: The first, and arguably still one of the best, FM to nail atmospheric horror. Done by the guy who later designed the Cradle in Thief 3 if I'm not mistaken.

A note on Broken Triad. This mission is a sequel to Ominous Bequest Gold, so I'd advise you to play that first.

So there's plenty to do once you've finished the main games! I'd recommend you start with the expansion, T2x before trying these (unless you're completely Thiefed out by that point!).
Don't forget The Hammerite Imperium! That one took my breath away.

The mythos confused me a bit. It had Hammerites and such, but also all kinds of things not mentioned in the main Thief lore. It's like its own alternate version of the Thief universe, or maybe just a different region of the same world. I love missions like this though (the Rocksbourg series being another), which expand the setting or lore in a way that adds to the mystery and allure of the world.

There's a few you mentioned I hadn't tried too. Namely Lord Alan's Factory (I only played LA's Basement and found it mediocre), Heist Society and Resonance. But if you rank them with all those others I know to be great, sounds like these are worth a try!

Lord Alan's Basement was indeed only average, but the Factory is...well there's no other level like it. It's by far the largest level you'll ever play, and it's vertically oriented, too. It's really daunting at first, but as I worked away at it and pushed past the initial confusion, I began to make sense of the design of the place and suddenly it all clicked into place.

Resonance is a recent map, and beautifully designed. Heist Society is kinda hazy in my memory to be honest, but it was a fun little mission.

Must've missed that book, although it seems strange that 300-1000 years later and the level of technology was fairly similar!
Rocksbourg is still being worked on, apparently a prequel mission is coming out in the next few months and a sequel (Rocksbourg 4) sometime in the next year or 2!

One thing I'm not looking forward to is seeing that thing again. The thing in the cage... you know what I'm talking about if you've played Rocksbourg.

"Seeing" hehe.

Yah that part killed me at least twice.

I think a lot of the other books in Imperium talk about advanced tech used in war fights. Different groups with different tech. The invisibility cloaks seemed all mecha.
Edit: Actually those two might be different. Either way...
Double edit: It might actually be prehistory, I'm not sure. Either way, I would pay real world money for them to finish HI.
