I also have the same problem. My Shortcut for The Witcher 3 disappeared, too. I tried to delete and reinstall the game and checked "Create a Shortcut while installation". But even this didn't worked.

Maybe it's a bug or something similar.
Go to the folder where you have installed The Witcher 3. Click on 'bin' and then again on 'x64' folders. Inside the x64 folder you will see the 'Witcher3.exe' file. Right click on it and select 'Send To..' >> 'Desktop (Create Shortcut)'.

The first thing you need to do is locate where your main executable file is (witcher3.exe). If you installed the game through the GOG Galaxy client this is a fairly easy thing to do. When you first open up the client there will be a wheel cog in bottom right of the menu on the left (this one). If you press it will open up the settings menu, and towards the bottom there will be an option for 'Install games to'; that is where all of your Witcher 3 files will be located. When you go into the folder mentioned in the settings follow the following path:

The Witcher 3 Wild Hunt\bin\x64

Unless you accidentally changed anything the folders you enter to reach the executable should be in this order. When you get to the x64 folder creating the shortcut is just business as usual; right click, create shortcut, and drag or copy/paste wherever you want it to be. Now, if you didn't download the game through the GOG Galaxy client you need to find out what drive and folder you downloaded it to, then follow the same path mentioned above.

Thank you very much. Now it works fine for me. I hope they fix this problem with the GOG Launcher when you want to create a shortcut very soon because that would simplify everything.

Do you know what name the original .exe file had? I mean which name the GOG Launcher give to the .exe file?

After I followed the steps from og_moogle and created a shortcut from the .exe, I started the game via the shortcut and it instantly opened the game without the GOG Launcher. But you can still start the game with the GOG Launcher if you want. Now you have two options :) .
