I have the original game and all DLC. I do not have it currently installed. I also get the GOTY edition for owning all DLC. If I want to play from where I left off, and I want to install the GOTY version this time, will the GOTY version use my old savegames?

Yes. It is exactly the same game. The ONLY difference is the installer.
