Should i use GOG downloader and reinstall?
find the game file. Where ever you installed it into, there should be an .exe for the game only. If you use that to play the game gog won't be involved at all. Unfortunately that also means certain things only workable through gog won't work either ^^
Yes, for some reason (I imagine to force people to use Galaxy) GOG hide the game exe file.

It's on bin\x64 in your installation directory.

That's rubbish. GOG don't hide anything. The game was not made by GOG, it was made by CD Projekt Red, and the game executable resides in that folder by design. People who have Galaxy are assumed to want to run the game through Galaxy, that's why there's a hook to run Galaxy.

In the non GOTY edition the exe file was in main game folder and not hidden away, also many people (such as me) use Galaxy and install the game but don't want to launch it via it and it every game that I installed this was (include W3 non GOTY) it created a link that allow me to run it not via Galaxy.

No it wasn't. It never has been. It has always been in the ..\bin\x64\ folder. Even The Witcher 2 executable is in the ..\bin\ folder. Tons of modern games organise their files that way.
