My HDD crashed and I had to get a new one and do a re-install and such. Now, I was able to save all my save games from the old HDD (from the My Documents folder).
BUT after moving them over to the new save game folder-- not all of them show up in game! Looks like maybe only a third of them and unfortunately it is the earliest ones!
As I am now on the final chapter, I REALLY need to get those saves to show up.
Any ideas?

I have some suspicion that maybe after the new patch, there is some limit to the number of save games that will display?

Which version of the game were you running when you had to do the re-install? Which version are you running now? Sometimes savegames don't show up, if your saves are from a version that's newer than the version you are currently running; I assume from your post that you've updated to 1.3, however?

It can really only be two things, either the game version was different, or the saves became corrupt.

Did you have to use file recovery program to recover all your save files? If that's the case, your save file might be corrupted. I accidentally perma-deleted a few of my saves and when I tried to un-delete them only some of them works.

No file recovery was necessary. Got the old drive hooked up to the new comp by usb and got it to start up and just moved files over. Definitely the files were pre-ver 1.3 but oddly the files that ARE showing up are probably from 1.1? I'm wondering if there is another place where the savegames are stored and I'm missing it?

Would it be possible to re-install and avoid the automatic update so I can try to start over at ver 1.2 and THEN update to 1.3?

Did you try to move all but the newest savegames out of the save folder? Just to check if they were too many (how many? A whole game's worth?).

I have oodles of saves in different folders from the original version, then 1.1, 1.2 and now 1.3 All of them will load up without issue.

So, there must be some problem with those particular saves, I'd say.

No, it was just an odd game glitch, I guess. Because the saves were from 1.2 but my new install was immediately updated to 1.3 before I even started, somehow it was unable to recognize them.
I finally did a full un-install of the game and re-installed from ver 1 without any internet connection to avoid the auto-update. Then updated from 1.0 to 1.1 to 1.2 manually. When I restarted the game-- all the saves were visible.
Now I've patched the game to ver. 1.3-- and all is well.

This happened to me as well but I realized that the version just wasn't patched up past the initial 1.0. I thought that the GOG installer auto patched me up to 1.3, but it didn't. Once I manually patched to 1.35 my saves showed up.
