Is there anything to be done with the PDFs to avoid this so I can look on them on my iPod? Alternatively, what's a good, high quality PDF viewer for the iPod that will let me read them?

Hmmm.

Assuming these are DRM-free PDFs, ahem. Download Calibre and use it to convert the PDFs to .epub files. Hook up your iPhone/Pad/Touch and use the send to device command on Calibre. iTunes will open and the .epub will get transferred to your device.
