I've finished the second chapter and despite me siding with the Order and eliminating the Squirrels at the golem cemetery the game told me I remained neutral and the battle was fought without me. Should I go back a few hours and replay it, or will I be able to follow the Order path even with this bug?

The only real consequence of this quest is whether you can continue using the services of the Order armourer or the dwarven smith, depending on who you helped (and some dialogues change to reflect who won the battle). You will still be able to follow any path. The moment where you permanently side with the Order or the Scoia'tael takes place later in the game.
