So I just got SS:E on sale since I played SS2 last year and loved it. It runs smoothly and the mouse look and custom controls make the game far more accessible then what it would have been.

But I have run into a possible bug. I just walked up the lift to the beta quadrant and since the door was broken I decided to head back to neurosurgery to heal my health instead of using patches. I was aware that enemies re spawn (I had read a little of the included strat guide) so I was not surprised to find a lone mutant in the bay. I proceeded to kill the mutant and heal. Around this time I head a door constantly opening and closing (I assumed a derpy mutant or something was standing in the doorway). As I walked out of neurosurgery there were a group of 4 mutants. I just thought that the auto spawn had decided to drop them all in that room instead of spreading them out. I proceed to kill them and then walk out the blast door. To find another large group in front of me of 6 mutants. I kill them and continue onwards to run into the same sized group at the hub area. I had taken some chip damage after killing them so I turn around to top off back at the medical bed only to once again run into a group of 4-6 mutants in the neurosurgery ward and its adjoining room.

Is this a know bug? Or do they really spawn like this. I am on 'normal (2)' settings for all the difficulty options.

If it is a bug, is there a fix or is it possible to mod the game to tone down the spawns (I don’t want to decrease difficulty but I don’t want this to happen when I'm going against cyborgs and whatnot one the later levels)?

I am not aware of any mod related to respawn rate, but I want to recommend you this discussion on the subject.
Many gamers noticed an unusual respawn rate in the Enhanced Edition, compared to the classic one: I ma not sure this could be considered a bug, but it is surely related to the difficulty level chosen.

Yeah its all good, i used inkyblackness to tone down the spawn rate. Still requires some tweaking. I also noticed that the cyborg production on the first level was pumping out a cyborg nearly every 2 seconds, which i dont think is normal.
