So I'm on my first playthrough and I've gone through the whole area including the Doctor's room in Crew Quaters that it tells you to find but I can't find anyway to advance from there. I've just been running all around the whole area trying to find any doors i missed. without luck. Where am I supposed to go after finding the doctor's room. I got the message at that point that if he wasn't there he must be in the lab (or something like that), but I can't find anywhere I haven't been yet or any doors I haven't been through. Where do I need to go?

you need to pick something in the doctor's room.

PS. Check the notes next to email & logs, if you feel being stuck, as they give a general idea what must be done

I'd start with Grombolor's advice. Read through the logs and emails carefully. Make sure you understand to which things and places they are referring.
