Having previously played the game with my PC-360 controller without problems, for some reason after I updated the game, my controller stopped working with the game. Is there any way you guys could add a toggle or something that would allow the game ti search for the game pad instead of just me hoping that it works on occasion?

Yes. Same problem here. Controller doesn't work.

Controller support was added in the latest build (996) in a beta state. Your 360 controller should be detected and usable in-game (not in the menus yet, as we need to change a lot of code on each screen). Let me know if that is not the case.

I am using a Saitek P880 controller and it does not work with the game or the menu screens (for all other games that support gamepads, this gamepad has worked fine.) Thankfully, I have Xpadder, so I can map mouse movements/buttons and keyboard keys to the gamepad.
