In the tower I attack Khull-Khuum with the shadow sword and he disappears and doesn't come back. Is there something I can do to get him to come back so I can kill him?

Are you in Thera's Temple? Or still in the Tower? You have to have all the orbs then teleport into the temple before you can finish the game.
