Back in the time when SF2 was created it was usual to store savegames in the games folder. To use some fancy users folder implying that the PC is used by several people having each it’s own account appeared only in later versions of Windows.
They should be in the installation directory.

They are LASTSAVE.SVA and SVB.

The game also makes updates to actual game files STAR2A and STAR2B.COM. This is the source of any drama you see regarding this game about how someone's game got corrupted. It's because the game itself changed something and it went bad. Basically par-for-the-course for something coded back in the jurassic. Back up the LASTSAVE files somewhere and then run the GOG installer again.
