I just picked up "Starbound". One of the things I put off making was a pick -- a stone pickaxe. I got some things put together, and now I can no longer find "stone pick" in the list of things I can craft, even though I have all the raw materials (wood planks, cobbestone). Does the game just remove some things you can craft after a while, or is there something I can do to get this as an option again?

Pick as in pickaxe? Because you should not be able to craft those at all. If it ever appeared in a crafting list, Id say it was a bug

I will just... let you go and read the whole description you just linked me, especially the bit that says it got removed. And while you can find other picks in the game, they cannot be crafted any longer. Just work on upgrading the matter manipulator, picks are rather useless when you do that anyway.
