I see many tools that can help backup the pilot in case the pilot is captured or killed. Can I just copy the name.plt file and paste it back if the pilot dies or gets captured? Isn't that the same thing?

Yeah, the backup programs just run in the background and automate it for you

in xwing1993 you can alt-tab (thanks to dosbox) of course, but in xwing1998 you'd had to exit end re-enter the game every single time you want to copy/paste your pilot, cause alt-tabbing doesnt work at all here, who'd want that?
