In Battle 6 mission 4, I seem to have run into a mission breaking bug. I've repeated the mission three times and the same thing happens: after successfully destroying all Z-95s, disabling all three transports leaving the platform, and then helping the Omega ATRs disable the platform, one ATR will capture the GEC transport successfully but the remaining ATRs do not capture the other transports (so the secondary objectives won't complete) or the platform itself (so the primary objective isn't fulfilled). Instead, they all go into "flying home" mode, and then all of the ATRs fly to a waypoint and orbit it in a comical little cluster. They will do this indefinitely - I left the mission for a few minutes at 4x and they just kept spinning around.

Edit: I meant battle 6, by the way. The mission in which you have to capture the corporate platform developing mag pulse tech.

The third time I switched to easy hoping to get through it faster, from medium. Guess I could try hard and see if it works.

Do some Google searches. Some missions have problems with them, so a lot of people should have discussed them.
This is part of the Hyperspace bug issues that existed prior to the final expansions for the game.

There are multiple missions with these hyperspace bugs, and these bugs were, regrettably, duplicated in the Windows version. The only Hyperspace bug free version was the collected dos set and the final expansion disks.

You may also need a mission editor, if you can find one that still works, to manually fix this error.

Disney and Lucas Arts has refused, multiple times, to fix their oversights in making sure the bugs were fixed.
Just played the mission on 1994 version, hard difficulty, everything works normally.

Destroy the Pondut's missile turret with a couple missiles, that makes the mission easier for the ATRs.

The ATR wave is four Omega ships, they will disable and capture all 4 ships they're destined to (Platform Pondut, Transport GEC U47, Shuttle Kalree and Corellian Transport Lucky Day).

If one ATR be destroyed, another will come from hyperspace. The same happens if a 2nd one is destroyed.

It's possible that these two ATRs (Omega 5 and 6) doesn't have the orders to capture the transports, that's why the mission seems to be buggy. So, try to help them as much as you can.

Could we possibly replace a buggy mission file with a clean one somehow?
Having the same problem on any difficulty level. Weird things happen -- sometimes B-Wings show up, sometimes ISD Glory shows up but never do any craft attempt to capture the platform. The game locks and that's that. If anyone finds a solution... post it, please!
I have found the same problem on any difficulty.

Completed it in the end by disabling the platform straight away (i used heavy rockets to knock out as many of the lasers as possible and finish with ions). I think It worked as none of the assault transports got destroyed this time and so the bugged replacements didn't come in.

I came across the same issue so I took a look at the mission files. It's not that the ATR's that hyper in lack the proper orders, they have the same disable, board and capture orders as the other crafts and Omega 1-4 are actually sometimes affected by this bug as well.

I think I figured out what the problem is. The transports are set to abort their mission and fly home if their hull strength drops below 50%. In this mission Home equals ISD Glory, so if the Stardestroyer hasn't arrived yet they have nowhere to go and just fly in circles.
