For some reason the game runs in full screen but the actual game display is a small square in the upper left corner. Has anyone else encountered this problem and if so is there a fix?

That's just how I play it now. I'm used to it. If you know a workaround for Windows 8.1, let me know.

Go to the install folder right click the shortcut>properties. Go to compatibility, Run in 640x480. That is the resolution the game is run in. Not that buttons may be upside down or off color.

Disregard my previous. Check this thread, and look for blue text. GOG guys are looking out for you. And I can't post links at the moment, sorry

Yeah, another post. So I just uninstalled and downloaded the install, not the gog galaxy one, but from GOG itself. Works like a charm.
