Whenever I select a Recon Y-Wing to do a recon mission on an outer-rim planet, I click the cursor (which is husge and white, unlike in the original, disc-based game) on the planet and nothing happens.

Try clicking in the bottom right corner of the planet. Its some error with how the graphics scale up to match modern resolutions iirc. Essentially the clickable area still assumes something like 640x480 and anchors the active area on that corner.
