Seems like whatever the bug was it has been fixed in the latest version of OpenJK - download from builds.openjk.org. Shame they seem to have stopped developing for Linux, but the Windows version runs absolutely fine under Wine if anybody is like me and doesn't want to use Windows OS.
In case you don't know how to use OpenJK, just unpack it to a suitably placed folder, then copy the "base" folder from your GoG Jedi Academy installation to OpenJK folder and run the executable of choice (SP or MP). Good thing is that the Base folder contains saves, so you can just continue on from wherever you are stuck in the GoG version.
Correction - there is still a freeze bug in the game even with the latest version of OpenJK. After the Hoth Echo Base mission the cut scene with Kyle, Luke and Jaden discussing whatever freezes, they all just stand there looking around and nothing happens. Luckily, it is skippable by pressing Enter.
