So, when I installed the game (windows 8.1 btw), everything was fine. But after a few standard games, a couple things had broken.

1 - The commands for units (workers excluded) dissapeared. Im refering to the lower left hand corner of the screen where you, for example, select structures to build. All military units only show the Stop command and any unit specific commands, i.e. convertions for jedi/sith.

2- The ai seems to completly disregard waypoints. They would travel/build the most recent waypoint, but then ignore any prior place. For example, say at the start, i sent my scout mech to explore by waypointing the four corners of the map. I go counter-clockwise from top left around to the top right. The scout would react to which ever waypoint I had most recently placed. So as I placed the first one, he would begin travelling there, then, as I placed the second, he immediatly would change course before completing the first waypoint. The waypoints show up on screen, but the ai just completely ignores them.

This all occured without me every visiting the options screen or screwing with hotkeys or anything. My first assumption was to just reinstall, which led to no avail. Redownloading let to the same result. It's still very playable, just basic and with alot of micro-management focus. If anyone has any ideas for the cause and/or solution, I would be grateful. This game was among the first I played as a young child and brings back many memories.

I should be able to help you with one of those.
On the bottom right at your mini map there should be a little plus sign. Clicking that turns on and off advanced commands. That should give you your formations back.

As for waypoints, I never use them, but before you send your scout out make sure he's on the correct stance. If you have him on anything other than 'No Attack Stance" he's likely to react to anything he comes across rather than just completing the circuit.

Units should not move at all while waypoints are being placed. Holding the 'Shift' key while right-clicking will place a waypoint, the unit will only begin its route when the final waypoint is placed (right-clicking without shift).
