So I downloaded the Hardware Acceleration patch for both JK and MotS and it works fine for JK, but MotS asks for the CD does anyone know how to bypass the cd check?

This patch is not compatible with the GOG version as it is currently after installing the patch. In order to by pass the CD check you need to download a no cd patch for MOTS. Here is a link to a no cd patch for MOTS. http://gamecopyworld.com/games/pc_sw_jkm.shtml
