some missions seem much more important then the typical "hunt pirates" or "escort convoy" so what happens if i fail them? do they come back around eventually or am i taking a hit in some manner?

After one or two failed special ops mission, you get removed from the task force. I don't know if you can re-join them afterwards, I'd usually load a saved game prior to that.
