I tried remapping the keys so I could actually have maneuvering and firing under different hands, but when I went back to the game it was at the defaults. My guess is that the game and the remapping part are treated as entirely different processes and the emulation doesn't let them talk to each other (i.e. leaving the settings screen is like a full game quit).

Is there any way on the Mac version to remap the keys and have it stick around, other than remapping my actual keyboard?
