Are the GOG and Steam-Version seperated in multiplayer?

No they share the same servers. You can play together as long your game in not blocked by your firewall or blocked ports ect.

If you want you can join the official SpellForce-Discord-Server and ask people there for a match. They are quite active there and even a SF3SH league is taking place right now.
