Every time I try to change the video configuration, no matter what I set it at, it defaults to 1024x768x16 bit color and bilinear filtering. Uninstalling then reinstalling doesn't do anything, any ideas?

Do you play under Vista? Then probably game cannot change config files unless you run as administrator.
Or, failing that, have you tried manually change & save config file?

well this might be a little offensive but i've actually had this as well but without pressing APPLY :p
if that doesn't work change your config file.
usually your looking for windowheight en windowwidth
