I started as human merchant on easy and everything was going great so far. Well... almost :)
My main source of income were government missions. Because good engine was always on top of my priority list, I did missions usually with harder deadline what resulted with even more cash for even better engine and other equipment.
Overall situation is also good - in year 3315 dominators have only few systems, I'm #1 ranger and my only problem is empty pockets...

For some reason planets rarely offer me any more government missions. It doesn't matter if I sit on one planet for a week or fly from one to another, most of time I get "sorry, not today".

Is there something I can do to get more missions? Or my only hope is turn back to trade?
I have now about 250 free space on my ship, but after last repairs (about 30k each with military discount) I have less than $5k...

I think your best bet is to trade for a bit, working that $5k back to something more substantial, while asking about government missions at each planet you visit. I have not played a character that deep into the game, but it does seem like the missions slow down after a bit.

Might not be a long-term solution to your predicament, but it will keep you funded for the moment. Especially, with 250 free space, you can eventually carry a ton of expensive items (luxuries, guns, drugs, ect.).
Once you have the money to invest in really good equipment, the best moneymaker becomes scooping up dominator equipment and selling it to science bases, which you'll need to do to win the game anyway. Basically, find out about attacks, join in long enough to scoop up the damaged Dominator goodies, then scoot out of the system. Even if your side losses, you'll win.
I really underestimated value of scooped dominator equipment. After I used this tactics both my account and anti-dominator research got a boost :)
Being a little selective in scooping and fetching only small and valuable parts gave me a lot of money. I almost completely ignored nodes, scooping them only when leaving system having few free spots in cargo.
This is the part of the game where you start beating back the Dominators and it is rather fun. Be aware that the Dominator salvage method of making money will eventually run out when all three areas are researched. In the mean time, you should be able to nearly max out all your skills and get the best equipment. Keep your eye out for some really fantastic Dominator equipment that you'll want to keep because it's better than anything else available.

Once you're armed up build up your leadership skill and hire a full crew of wingmen and you'll be able to start taking Dominator systems by yourself. That's awesome.

Be aware that each Dominator mothership has to be dealt with quite differently. Merely fighting them is not such a good idea, so you'll need that research.

Later in the game there is something you can get called "Nanitoids" that will automatically repair your equipment. After you get that you don't have to worry about repair costs. And even after all the Dominator research is complete you can still make good money by selling Dominator equipment. You just sell them at the normal discount determined by your trading skill.

With the Nanitoids repairing your equipment and selling Dominator equipment you will have more money then you know what to do with in the later part of the game.
