Has anyone else experienced issues with these two, when installed from the GOG collections? I'm fairly sure I didn't have these issues when installing directly from old discs, through Dosbox,..

Can you be more specific? What graphic problems? What's happening with the sound?
Sorry about being so vague. When some of the more advanced effects occur, such as the way the Sierra Logo sort of moves at the start of SQ5.. the whole thing lags uncontrollably, and the sound messes up. When I got to the first section of SQ4 on Xenon, the colors were all off... for example, the status bar was purple.
Go to the folders where you installed the games. They'll probably be located under Program Files\GOG.com. For SQ4, locate a file called dosboxSQ4.conf and open it with notepad.

Once opened, look for a line that says "output=" and change whatever it's assigned to, to ddraw. So tht it reads "output=ddraw". Save the file. Do the same for SQ5.
I had the very same graphical issues on my Win7 Starter netbook and can confirm that changing the graphic mode fixed it for me. You have to do it manually though and separately for each game, in the way envisaged0ne described (using the Graphic Mode Setup .exe in the main SQ folder didn't make any difference).

The sound stuttering and occasional crackling or lag is a general issue I have with DOSBox. I think it's either due to sub-par config settings (there are a few advices spread over the forum for changing GOG's config files to a more ideal setup, playing around with cycles etc. - maybe someone else can point you to it?) or due to our rigs not being powerful enough to run DOSBox emulation smoothly (yeah, I know, it's ironic). Anyway, I think changing output to ddraw even reduces the common sound issues to a minimum. I'll keep that suggestion in mind for all my other DOSBox games from GOG. Thanks, envisaged0ne! :)

There should also be a start menu option to change the graphics settings.

e.g.

START > GOG.com > Space Quest 1 2 3 > Space Quest 1 > Graphic mode setup
