Smugglers V could use a real story, that would be awesome. I could think of some other things it could use. How about a stats system that you can fiddle with when you level up? Or passive abilities that give you special command bonuses on your ship.
I also suggested a stats system for E&D 2, because that game is too light on the RPG elements. I love that it has an inventory, and equippable weapons, but when you level up it's always the same. Nothing special really happens. That game could also use an in-depth skill tree, and the ability to level up higher than level 8. Also, a character creation and the ability to take that character through all the scenarios and level them up along the way. Now THAT would be awesome.
In my opinion, E&D just isn't there yet. It's on the right path, but it just needs a bit more to really make it engaging long-term.
