Replying a bit late, but I've just reached the last stages of the game with my old retail copy and am running into what might be the same problem.

I think the crashes are related to this type of enemy - for me the crashes first occurred at the start of Upper City A fighting two of this enemy type. I managed to get past it by destroying them at long range with the CR-80 "Cyclone" Saturation Cannon. Using missiles on them seems to pretty much guarantee a crash.
Unfortunately there's more of them in Apocalypse A and B, and one encounter (two of them at each end of a hallway in the catacombs) always crashes no matter what I try.

Late edit: updated enemy picture link (Minus is broken recently)

After many attempts I eventually got through that catacombs hallway, not sure what changed

Same problem here. It looks like the game is unfinishable. I'm so ticked off!

Not sure if this will help but I've just had a crash in Upper City B in my Steam copy. That was set to run in Windows 98/ME compatibility mode. Changing it to Windows 95 let me get past the area - worth a try?

Alright, I will give it a shot. Thanks a lot!

I kept playing after posting this and managed to get to the last boss so it definitely helped. A warning though that some inconsistent crashes did still remain, but nothing that prevented me from making it through after a reload. Save often!

I have the Steam copy and i try changing the compatibility to Windows 95 here, but with no sucess. I was in the Upper City B level too.
Just ran into the same problem today in the very last pre-boss level Apocalypse B.
Had only few crashes throughout the whole game, but then I encountered one spot where enemy mentioned in DreadMoth post before (same robot as in picture and it seems to be in the same place as screenshot was taken).
After 20 crashes or so I decided not to look at the enemy or shoot at it, just run away from it to left as fast as I could (towards another more stronger enemy who killed me couple of times in a tight tunel).

Realoded few times and tried again to confirm this method works - after jumping down don't look right nor shoot at the robot to the right, but ignore it completely and run LEFT into the rockets of it's stronger mate;)

When killing from a distance does not apply, just run for your life....
I had an awful lot of crashes on the three last levels as well - mostly related to killing certain enemies.

It became really frustrating, so I eventually resorted to use cheats to get past them. For those interested, press the talk button, then enter "/weezie" (enemies stop moving and attacking, but I don't know how to reactivate them), or "/i win" (gets you to the next level).

yeah, on Win10 I solved the startup crashing with the D3D patch and Peixoto's.

but I got to the last few levels and encountered enemies (similar in appearance to slave zero iirc) that apparently would cause the game to crash whenever they got shot at.

What seemed to work for me was using what I assume is the most powerful weapon in the game, Blackhole Gun of some kind?, and use the splash damage from that to kill the enemies while not firing directly at them / not looking at them.
although I think I had to use a "level win" cheat on mission 13, though close to the end of it.

A shame the enemy AI couldn't be toggled on and off with the cheat, afaik it would just stay off. And some of the "/debug" cheats don't seem to work.

Anyway, try saving your Blackhole Gun ammo for those enemies, or perhaps just skip the last few levels until you encounter the final boss.

Okay I think this is basically what I ended up doing :p
