It's just some games have no way to get steam workshop mods to work for non steam users.

Do the mods work fine in this game in the GOG version?

Steam workshop mods should work in any PC version of SimplePlanes, however, I'm not sure how you would obtain them without owning the game and subscribing to them on Steam. Most mods on the Steam workshop though are also available via the SimplePlanes website. Any of the PC mod downloads there should work fine on the GOG version of the game.
