I'd like to think I'm not this dumb. I'm trying to get SC2000 to run in a bigger window because I'm on a 1680x1050 monitor. Where is the dosbox conf file for SC2000?

Right now I'm editing this file, which is also referenced by loader.ini:
C:\Program Files\GOG Games\SimCity 2000 Special Edition\dosboxSC2000.conf

Has zero effect, no matter what changes I make.

On Win8 Pro if it matters.

I would guess it is because you have installed into Program Files, which is a protected folder on Vista, 7 and 8, so it doesn't like file changes within it after the installation, and things like configs and save files usually end up being placed within your user folder somewhere, such as in the AppData folder.

C:\Users\<Username>\AppData\...

You can try running as administrator to see if that forces the UAC and DEP to allow the Program Files folder to work with the config inside it, but I'd say you are better off just re-installing to a different location, such as C:\Games\...
It worked for me when I put the graphic mode back to the default DDraw

Ah, running as admin did it. Didn't realize UAC would ignore the conf file with different permissions. Dang windows.

Yeah, this is a common problem with older games, and even some newer software (such as DOSBox as you've now found out). I don't install any games inside Program Files or Program Files (x86) any more, and there have still been a couple (very rarely) of games where I've still had to run as administrator to get saves and/or settings to persist between gaming sessions.

Anyway, glad this helped you solve it. Enjoy the game.
Never install games in the Program Files folder is a golden rule in my household. Saves me tons of annoyance.
