You are propably thinking why would I want to do that, and to be honest, nostalgia reasons. So is there a way to run it without the expansion?

Nope. GOG does not provide that, and has no reason to, seeing as all the features of vanilla SC3K are contained within the game but with more and better as of World/Unlimited.

SimCity 3000 Unlimited never was an expansion. It's always been an enhanced re-release.
