I got this about 5 times, and now the game doesn't run anymore.

It's really choppy when started, the mouse is unresponsive, and if I manage to click a button, it crashes.

It worked really well before this happened. I played about half way through, and everything worked like a charm. But now it's totally FUBAR.

How can I fix it and keep the moronic Windows 10 compatibility agent from killing it again?

Have you tried going to the Silent Storm folder, right-clicking on the exe, and seeing if any compatibility mode settings are enabled?

Otherwise, this article might help - How to Change Compatibility Mode Settings for Apps in Windows 10.

That should help remove any applied compatibility settings, but if Windows automatically re-applies them, you may need to disable them again.
